We have studied linkage disequilibrium in natural populations of Trypanosoma cruzi, the agent of Chagas’ disease, by analyzing (i) a set of 524 stocks from the whole geographical range of the parasite, characterized at four gene loci coding for enzymes; (ii) a subsample of 121 stocks characterized at 12 enzyme loci; and (iii) a subset of 386 stocks from six locations in Bolivia, characterized by four enzyme loci. Our results show that the linkage disequilibrium reaches the maximum possible value, given the observed allelic frequencies, for almost all the locus pairs. This result is most consistent with the hypothesis that genetic recombination is absent or very rare in T. cruzi natural populations. Partition of the linkage disequilibrium variance for the six Bolivian populations shows that both inter- and intrapopulation components are substantial and that the relationships among the components are DIS2 〈 DST2, and D'IS2 〈 D'ST2. These inequalities are interpreted as the result of an interplay between genetic drift, rare or absent mating, and clonal selection in generating linkage disequilibrium in T. cruzi populations.

    Notes: 2 populations. Two PSGMS loci, located on chromosomes 7 and 12, respectively, were identified in both crosses. The locus on chromosome 7 was the same as pms1, identified previously in a cross between an indica PSGMS line and an indica cultivar. The one on chromosome 12 was a new locus that we designated as pms3. Both loci had major effects on fertility and acted like a pair of classical duplicated genes in controlling male sterility. Comparison of the present finding with previous results indicated a complex genetic basis of PSGMS. The implications of such genetic complexity in breeding for PSGMS lines are also discussed.

    Notes: Xa21 , a broad-spectrum BB resistance gene, into Minghui 63 by molecular marker-assisted selection (MAS). A polymerase chain reaction (PCR)-based MAS system was established consisting of a marker that is a part of Xa21, a marker located at 0.8 centimorgans (cM) from the Xa21 locus on one side, and a marker at 3.0 cM from the gene on the other side. A total of 128 restriction fragment length polymorphism (RFLP) markers, evenly distributed on the 12 chromosomes, were used to recover the genetic background of Minghui 63. The resulting improved version of Minghui 63, or `Minghui 63(Xa21)', was exactly the same as the original except for a fragment of less than 3.8 cM in length surrounding the Xa21 locus. Both Minghui 63(Xa21) and its hybrid with `Zhenshan 97A' referred to as `Shanyou 63(Xa21)' showed the same spectrum of BB resistance as the donor parent. Field examination of a number of agronomic traits showed that Minghui 63(Xa21) and Shanyou 63(Xa21) were identical to Minghui 63 and Shanyou 63, when there was no disease stress. Under heavily diseased conditions, Minghui 63(Xa21) showed significantly higher grain weight and spikelet fertility than Minghui 63, and Shanyou 63(Xa21) was significantly higher than Shanyou 63 in grains per panicle, grain weight, and yield.

    Notes: Abstract DNA methylation is known to play an important role in the regulation of gene expression in eukaryotes. In this study, we assessed the extent and pattern of cytosine methylation in the rice genome, using the technique of methylation-sensitive amplified polymorphism (MSAP), which is a modification of the amplified fragment length polymorphism (AFLP) method that makes use of the differential sensitivity of a pair of isoschizomers to cytosine methylation. The tissues assayed included seedlings and flag leaves of an elite rice hybrid, Shanyou 63, and the parental lines Zhenshan 97 and Minghui 63. In all, 1076 fragments, each representing a recognition site cleaved by either or both of the isoschizomers, were amplified using 16 pairs of selective primers. A total of 195 sites were found to be methylated at cytosines in one or both parents, and the two parents showed approximately the same overall degree of methylation (16.3%), as revealed by the incidence of differential digestion by the isoschizomers. Four classes of patterns were identified in a comparative assay of cytosine methylation in the parents and hybrid; increased methylation was detected in the hybrid compared to the parents at some of the recognition sites, while decreased methylation in the hybrid was detected at other sites. A small proportion of the sites was found to be differentially methylated in seedlings and flag leaves; DNA from young seedlings was methylated to a greater extent than that from flag leaves. Almost all of the methylation patterns detected by MSAP could be confirmed by Southern analysis using the isolated amplified fragments as probes. The results clearly demonstrate that the MSAP technique is highly efficient for large-scale detection of cytosine methylation in the rice genome. We believe that the technique can be adapted for use in other plant species.

    Notes: Summary A random sample of 463 accessions of cultivated barley from the Tibet Hordeum germplasm collection was assayed electorphoretically for genetic diversity at six isozyme loci. Two loci (Acp-1 and Got-1) were found to be monomorphic and extensive variation was detected at the remaining four loci (Est-1, Est-2, Est-3 and Est-4). The allelic composition of Tibetan barley appeared to be distinct as compared to the results of previous studies of barleys from other parts of the world. Partitioning of genetic diversity showed that approximately 96% of the total variation was maintained at the within-subregion level and only about 4% was accounted for by differentiation among the eight subregions. Analysis of multilocus genotypes revealed non-random association of the alleles at the four loci, both in the entire sample and in all the subregions, although the four major multilocus genotypes did not show significant departure from the expectation based on complete random association. The possible causes for the establishment of these multilocus associations were discussed.

    Notes: Abstract An essential assumption underlying markerbased prediction of hybrid performance is a strong linear correlation between molecular marker heterozygosity and hybrid performance or heterosis. This study was intended to investigate the extent of the correlations between molecular marker heterozygosity and hybrid performance in crosses involving two sets of rice materials, 9 indica and 11 japonica varieties. These materials represent a broad spectrum of the cultivated rice gene pool including landraces, primitive cultivars, historically important cultivars, modern elite cultivars and parents of superior hybrids. Varieties within each set were intermated in all possible nonreciprocal pairs resulting in 36 crosses in the indica set and 55 in the japonica set. The F1s and their parents, 111 entries in total, were examined for performance of seven traits in a replicated field trial. The parents were surveyed for polymorphisms using 96 RFLP and ten SSR markers selected at regular intervals from a published molecular marker linkage map. Molecular marker genotypes of the F1 hybrids were deduced from the parental genotypes. The analysis showed that, with very few exceptions, correlations in the indica dataset were higher than in that of their japonica counterparts. Among the seven traits analyzed, plant height showed the highest correlation between heterozygosity and hybrid performance and heteorsis in both indica and japonica datasets. Correlations were low to intermediate between hybrid performance and heterozygosity (both general and specific) in yield and yield component traits in both indica and japonica sets, and also low to intermediate between specific heterozygosity and heterosis in the indica set, whereas very little correlation was detected between heterosis and heterozygosity (either general or specific) in the japonica set. In comparison to the results from our previous studies, we concluded that the relationship between molecular marker heterozygosity and heterosis is variable, depending on the genetic materials used in the study, the diversity of rice germplasms and the complexity of the genetic basis of heterosis.

    Notes: Abstract  Low-temperature-sensitive sterility (LTSS) has become one of the major obstacles in indica-japonica hybrid rice breeding. In this study, we determined, using RFLP markers, the genetic basis of LTSS in two populations derived from crosses between indica and japonica parents, the BC1F1 of 3037/02428//3037 and the F2 of 3037/02428. The fertility segregation in the two populations under low-temperature conditions was used as a measurement of the temperature sensitivity of the various genotypes in the populations. A RFLP survey of bulked extremes from the BC1F1 population identified three genomic regions, two on chromosome 1 and one on chromosome 12, that were likely to contain genes for LTSS (or Ste loci). One-way ANOVA and QTL analysis using a total of 19 markers from these three genomic regions resolved three Ste loci in the BC1F1 population and two Ste loci in the F2 population. On the basis of chromosomal location these loci were distinct from those governing wide-compatibility identified in previous studies. Two- and three-way ANOVA showed that these loci acted essentially independent of each other in conditioning LTSS. The main mode of gene action was an interaction between the indica and the japonica alleles within each locus. For each respective locus this resulted in a drastic fertility reduction in the heterozygote state relative to the homozygote state. The results have significant implications in indica-japonica hybrid rice breeding programs.

    Notes: Summary Data from the electrophoretic assay for seven enzyme loci of 1,032 accessions of cultivated barley, Hordeum vulgare L., from the USDA world barley collection were analyzed for multilocus structure using discrete log-linear multivariate techniques. Three major steps were involved in the analysis: (i) identification and elimination of terms that have inconsequential effects in multilocus association; (ii) construction of a log-linear model that best describes the complete multilocus structure of the genetic system; and (iii) evaluation of each of the association terms included in the model. The results of analyses of two subsets of loci show that the multilocus genetic system of cultivated barley, including loci located on different chromosomes, is organized into hierarchically structured complexes of loci. Multilocus structure differs in various geographical regions of the world. The structure of barleys from Southwest Asia, the putative center of origin for cultivated barley, is intermediate for both subsets of loci. Differences increased progressively across the Eurasian-African landmasses in each direction with increasing distance from Southwest Asia, with the consequence that the barleys from West Europe, East Asia, and Ethiopia are maximally different from those of Southwest Asia and Middle South Asia.

    Notes: Summary Genetic diversity and differentiation in indica and japonica groups of the cultivated rice (Oryza sativa L.) were studied by assaying DNA restriction fragment length polymorphisms of 12 indica and 14 japonica rice lines digested with three restriction endonucleases. A total of 49 probes were selected to represent the entire RFLP map at intervals of 20–30 cM. It was shown that 95 of the 145 possible probe/enzyme combinations, involving 43 probes and all three enzymes, detected restriction fragment length variation, and the degree of polymorphism varied greatly from one probe/enzyme combination to another. These results demonstrate that indica rice is genetically more diverse than japonica type. Significant differentiation between the two rice groups was detected by 33 probes representing 11 of the 12 rice chromosomes. It was deduced that the processes leading to differentiation involved a combination of molecular events that include base substitutions and insertion/deletions.
