    Notes: Abstract Subcellular systems represented by macromolecules (enzymes, ion channels etc.) function far from equilibrium. We propose a characterization of such systems in terms of their distance from equilibrium (DFE). Standard chemical and physical approaches are not always applicable because they need too detailed kinetic and thermodynamic information. We suggest a general measure for DFE in systems described by fluxes. Each connection between subsystems corresponds to two unidirectional fluxes, f and b. These fluxes form forward and backward vectors, ? and ?, respectively. The forward direction is defined by a net flux, so that 0≤b≤f. The flux vec-tors ℜ={?, ?} and ?={?, –?} are introduced. DFE is defined as P=(ℜ?/??)2=cos2 α, α being the angle between the ℜ- and ?-vectors, with 0≤α≤π/2. The distance from strict irreversibility, E, is defined symmetrically: E=cos2(π/2–α)=1–P. For a single-stage reaction, parameter P is strictly equivalent to the chemical affinity. For multi-stage reactions P reflects DFE better than chemical affinity. Near equilibrium P is equivalent to excess Gibbs energy. Away from equilibrium, P scales DFE better.

    Notes: Abstract The new concept of a nonequilibrium parameter P is applied to a reduced Brusselator, considered as a kinetic model for cellular processes. The reduction corresponds to omitting a monomolecular reaction. The deviation from equilibrium is due to a fixed nonequilibrium value of an extracellular concentration B, responsible for energizing and determining the steady-state value of the overall chemical affinity ?. The value of ? is insensitive to different steady states possible for a given set of rate constants. In contrast, the parameter P is state dependent. In particular, it may jump together with state variables. Two limiting cases of high ? are investigated, B→ 0 and B→ 1. In the first case P grows monotonically with ?. In the second case there is always a steady state solution with P→ 0. The physical interpretation of this effect of “equilibrium far from equilibrium” reveals the real predictive power of the parameter P. Relaxation regimes are investigated for a doubly reduced Brusselator. Both P and ? are in general time dependent and have jumps in their time derivatives. The canonical form of P is compared with the noncanonical one in the context of robustness of the new concept with respect to incomplete information about the system studied. These forms of P are different in relaxation to a nonequilibrium state and coincide in relaxation to an equilibrium state.

    Notes: Abstract The velocity of long polymer molecules in a gel and the liquid flow profile in the vicinity of a molecule's surface were studied theoretically by combining the Navier-Stokes equation with the Poisson-Boltzmann equation. The electrophoretic mobility has been calculated in dependence of the ionic strength of the electrolyte solution, its viscosity, the gels' volume friction coefficient, the surface charge and the radius of the polymer molecule. The results are presented in a non-dimensional form and depend on two dimensionless parameters only. The first parameter is the radius of the polymer molecule in units of the Debye length. The second is a parameter comprising the electrolyte's viscosity and the gel density. Thus, by similarity theory, the results apply to any given experimental arrangement.

    Notes: Abstract Different statistical or low-pass filters may be used for the idealization of ion channel data. We address the problem of predicting optimal filter parameters, represented by a threshold test-value for statistical filters and by a cut-off frequency for low-pass filters. Optimal idealization is understood in the sense of maximal similarity between recovered and real signals. Special procedures are suggested to quantitatively characterize the difference between the recovered and the real signals, the latter being known for simulated data. These procedures, called objective criteria, play the role of referees in estimating the performance of different predictive optimality criteria. We have tested standard Akaike's AIC and its modification by Rissanen, MDL. Both gave unsatisfactory results. We have shown analytically, that the Akaike-type criterion, based on the use of a certain penalty for the log likelihood function per transition, indicates the correct optimum point only if the penalty is set equal to half the optimal threshold. As the latter varies significantly for different data sets, this criterion is not particularly helpful. A new universal predictive optimality criterion, valid for real data and any idealization method, is suggested. It is formally similar to AIC, but instead of log likelihood it uses the doubled number of false transitions. The predictive power of the new criterion is demonstrated with different types of data for Hinkley and 50% amplitude methods.
