    Notes: Abstract The mitochondria of rice contain four kinds of circular plasmid-like DNAs, namely, B1, B2, B3 and B4, in addition to the main mitochondrial genomic DNAs. In order to examine the genetic stability of mitochondrial plasmid-like DNAs, changes in the amounts of plasmid-like DNAs and main mitochondrial genomic DNAs were analyzed in calli that had been cultured at various temperatures. The observed effect of temperature on the levels of plasmid-like DNAs was larger than that on the main mitochondrial genomic DNAs. A significant reduction in the copy number of plasmid-like DNAs was detected in calli cultured at 35 °C, as compared to 20 °C, 25 °C and 30 °C. The effect of temperature on DNA synthesis in isolated mitochondria was also analyzed. Synthesis of the main mitochondrial genomic DNAs occurred at all the temperatures examined, whereas synthesis of plasmid-like DNAs occurred only over a limited range of temperatures. The results of both in vivo and in vitro analyses suggest that plasmid-like DNAs are less stably maintained than the main mitochondrial genomic DNAs, which is consistent with the notion that the transmission of mitochondrial plasmid-like DNAs from one generation to the next may be unstable under unusual conditions.

    Notes: Abstract The chloroplast-derived sequencetrnS-rps4/3′trnL-trnF-ndhJ-ndhK (4066 bases in length) is present in a region that starts 355 bases upstream of the gene for subunit 9 of NADH dehydrogenase (nad9) in the mitochondrial genome of rice. Northern blot hybridization revealed that three large transcripts of 3.05, 1.62 and 1.05 kb hybridized to strand-specific probes for both thenad9 gene and the chloroplast-derived sequence, indicating that thenad9 gene was transcribed together with the chloroplast-derived sequence. From the results of in vitro capping and ribonuclease protection experiments, as well as primer extension analysis, we identified at least seven sites for the initiation of transcription ofnad9 in the chloroplast-derived sequence. All of the initiation sites for transcription of thenad9 gene were located in sequences homologous to chloroplast DNA. Two of seven initiation sites were flanked by a sequence homologous to the consensus promoter motif that includes the CRTA motif (where R is A or G) of the rice mitochondrion. However, the sequences surrounding the other five sites showed only limited similarity to the conserved sequence. It is suggested that all the promoters of the ricenad9 gene exist in a sequence that was transferred from the chloroplast during evolution. Thus, the chloroplast-derived sequence has a novel, significant function in the mitochondrial genome of this higher plant.

    Notes: Abstract The chromosomal locations of restriction fragments of nuclear DNA that were homologous to four mitochondrial plasmid-like DNAs, namely, B1, B2, B3 and B4, were analyzed by restriction fragment length polymorphism (RFLP) analysis in cultivated rice. Nine kinds of fragments homologous to plasmidlike DNAs were analyzed for their segregation in three different F2 populations derived from intercrosses between rice subspecies; these were found to be localized in three chromosomal regions: three, one and five kinds of nuclear homologues were situated on chromosomes 1,3 and 8, respectively. Nuclear homologues on a given chromosome were tightly linked even though they were homologous to different plasmid-like DNAs. The loci of nuclear homologues found commonly in two or three cultivars were found to be highly conserved, a result that is consistent with their stable transmission. These results and those of the Southern analysis suggest the independent integration of these sequences during the varietal differentiation of rice. The concentration of loci for nuclear homologues on chromosomes 1 and 8 suggests that these sequences were integrated non-randomly into these chromosomal regions.

    Notes: Abstract  We have identified two genes coding for chloroplast ribosomal protein L12 encoded in the nuclear genome of rice (Oryza sativa). These genes were designated rpl12-1 and rpl12-2 (rpl12, ribosomal protein L12). Northern analysis with specific probes revealed that both genes are transcribed. The expression of each gene seems to have a different regulatory machinery. It is also suggested that the expression of rpl12-1 is controlled in an organ-specific manner. The deduced amino-acid sequences of the mature peptide parts are more conserved than those of the transit peptide parts in both monocotyledonous and dicotyledonous plants. A phylogenetic tree was constructed using the nucleotide sequences of the transit peptide region of the rpl12s of reported plant. The tree includes estimates of when the transit peptides were acquired, and when the genes were duplicated, in the course of evolution. According to our hypothesis, the nuclear-translocated chloroplast ribosomal protein L12 gene obtained its transit peptide after the divergence of monocots and dicots, then gene duplications occurred independently in monocots and dicots, and subsequently rice and rye branched apart.

    Notes: Abstract Palindromic repeated sequences (PRSs) are distributed in at least ten regions of the mitochondrial (mt) genome of rice and are, apparently, mobile. In the present study, we examined the possibility of homologous recombination via some PRSs during the course of evolution of Oryza. We first performed Southern hybridization of the DNA from 11 species (18 strains) of Oryza in order to identify the distribution of PRSs in the mitochondrial genome of Oryza. The hybridization patterns revealed genome type-specific and/or species-specific variations. We speculated that homologous recombination via some PRSs might have made a contribution to such variations. After subsequent polymerase chain reaction, Southern hybridization and sequencing, we concluded that homologous recombination mediated by two PRSs occurred in the mtDNA of Oryza after divergence of the BB genome type and the other genome types of Oryza. Evidence was obtained that some PRSs were involved in both insertion and recombination events during the evolution of Oryza. Our results indicate, therefore, that PRSs have contributed considerably to the polymorphism of Oryza mtDNAs.
